And further more, iVe seen ~てはいる A lot In 雅’s 日記 (ては居る!)

知ってはいるが、分からない。

The partial negation thing is a subset of particles that can get forced after a word in its 連用形.
殺しはなかった
殺しもできない
殺しさえすれば
殺しすらしたら
殺ししかできない
殺しだけはさせられない
殺しのみはできない
殺しばかりする
殺しやらできる
etc

It means you're negating part of the sentence, not the whole thing. Like in "I don't go to work by train, but by walking." (「仕事に電車では行かない。歩いて行く。」)

仕事に行かない "I don't go to work" (at all)
仕事に電車では行かない "I don't go to work by train" (but I still go to work)

かわいくはないcould be used in two situations then, Pink:
1. (Refuting the statement/notion - whether actually made or assumed to have been made - that someone/something is cute). No she isn't!
2. (Denying that someone/something is cute and asserting that it something else.) She isn't cute; she's X
