I think you are not seeing the difference:

高くなかったビル / a building that wasn't high

Here 高い is used as an attribute that modifies a noun.

ビルは高くなかった / the building wasn't high

Here 高い is used as the sentence's "predicate". 高い makes a statement about the topic ビル.

These sentences do not have the same meaning! Even if it seems so.
