I've finished my first year studying Japanese at university and the way we learned kanji is like this:
1. check the appearance of the kanji,
2. count the strokes,
3. learn the onyomi and kunyomi of the kanji,
4. check in what sentence structures is used,
5. check which radical is used,
6. learn to write it.
A radical is a part of the kanji with the general meaning of the whole kanji. For example: 意 (い/a thought) is combined with 2 kanji (音=おと=sound + 心=こころ=heart = 意=い=a thought/a sound of the heart). So the radical (心) here roughly indicates "'something' from the heart".
From my experience it is the best to learn kanji by writing them in words (usually there are words which use kunyomi and onyomi (eg.: 花/ onyomi:ka/ kunyomi:hana/: 花火=はなび=fireworks, 花瓶=かびん=flower vase).
Here's a website which has kanji ordered in groups somewhat like the Japanese learn kanji. It's quite useful because you can also do a test on memorizing the meaning of the kanji, kunyomi and onyomi.
